The season begins with ATF agent Percy joining the team. When a Naval convoy is blown up and the drivers are killed and the ordinance they were carrying is taken the team investigates. They get a lead that takes them to a former military man who is now an anarchist. When they find him, he shoots himself. They learn the man joined an extreme group of anarchists so Pride decides to go undercover to infiltrate the anarchists. But they make him remove the tracking device he had with him so the team needs to find a way to locate him.

Pride learns that a young man who was once in a gang, whom he helped get into the Navy, is missing. His body would be found and it appears that he rejoined his old gang because he has a tattoo. Pride doesn't believe it. And a councilman is out to exploit his death for political gain.

The team returns from administrative leave to find a sniper has killed a Naval officer. they investigate and when he strikes again, they try to find the sniper and bump into an FBI agent who's also looking for the sniper. Apparently, the Feds chose not to inform Pride. Later the agent let's it slip that the FBI is investigating them for their involvement with a terrorist--Russo. And Brody quits.

Having followed Hetty from Prague in the Czech Republic to a beachside house on the Baltic Sea in Romania, G, Sam, Kensi, and Deeks check out the neighborhood while G recovers some of his childhood memories, and while Hetty chats with the head of the Comescu family, who describes the history of a family feud and a connection with G. Nell persuades Eric to eat and drink inside the ops center, and the two of them support the work of the others in the field. Hunter, Hetty's successor in Los Angeles, shows up under puzzling circumstances, then Deeks leads three "prisoners" to G, Sam, and Kensi; the team learn about Hunter and her background, and G speaks with Director Vance and with Hunter. G creates a diversion, then the team shoot their way into the house, where they find Hetty, where G decides whether to trust Hunter, and where Hunter finds them and grabs a notebook computer. The team prepare to make tracks, but Hetty has lost some blood.

G awakens from a dream, and Hetty tells him that Deeks has disappeared while on an extended undercover assignment for the Los Angeles PD after leaving the OSP; the two targets of Deeks's operation have died in the explosion of a car bomb, and the LAPD has lost contact with him; Hetty offers help, so Callen and company lend a hand. One of the dead bad guys, who had a long criminal record, had become recruited into human trafficking on the payroll of Lazik, a Serbian; as soon as an LAPD detective briefs the team at the boathouse, she too dies in a car-bomb explosion; Kensi comments on the similarities between the two explosions. Hetty directs G to find Lazik; Deeks approaches Hetty and tells her that he wishes to continue his operation; Hetty helps; Deeks meets Lazik and speaks with him, but the conversation quickly goes downhill; however, the three musketeers arrive and change the odds. Deeks figures out the rest, and the team tie up the loose ends.

A commander in Naval intelligence dies during a shootout involving others with the Los Angeles PD after a traffic stop; Callen returns to duty after recovering from his gunshot wounds incurred at the end of the pilot episode; the Office of Special Projects (OSP) has moved into different quarters. Director Vance says that the case of Callen's shooting remains open. The gang in LA find out about the victim, his sister, her daughter (who's missing), and a long-time best friend, who enters the scene and the action. Both Nate (the staff shrink) and Hetty (the operations manager) make constructive contributions. The team start putting the pieces together. Sam and Callen attend a party with fireworks, then they pitch a deal to someone who's someone else; the surprises multiply, and the atmosphere becomes tense, but Sam and Callen work things out and return the missing daughter to her distraught mother. Hetty spreads a blanket over Callen while he sleeps.

Under Secretary of Defense Corbin Duggan takes over the NCIS Los Angeles unit when they fail to find a mole.

They learn she went to look for her brother who's an NCIS agent who's been undercover. They learn the agent stopped making contact for nearly a year and there was a rumor he's dead. But the sister hired an investigator who found him, which is why she went. Now they're concerned did he go rogue or turned. When he shows up, someone tries to take him ...

The DA's office is batting zero after the judge in the case rules a second key piece of evidence inadmissible. It's left to McCoy to start playing hardball with the carjacker's fiancée if they want to have any hope of getting a conviction.

Their dreams reveal more of the mystery about Durant's father but when the old man is killed, Allison believes there is another solution to the murder.

On his way to his wedding, Castle's Mercedes crashes and burns out. He however was dragged out, apparently kidnapped, disappears for weeks, but is found in drifting unconscious at sea with amnesia. A camera proves he at least helped stage and financed his abduction. The team starts doubting his sincerity, like FBI agent Connors. It's been seven months since Prentiss' death, and three months since JJ returned to the unit to fill Prentiss' empty position. Ever since Prentiss' death, Morgan had been working to find and capture Prentiss' murderer, Ian Doyle, first unsanctioned but then within the scope of the team but still without any government authority. It is because of that unsanctioned nature that the team members individually are appearing at a senate committee hearing into the case, which led to the death of two agents. Morgan felt the best way to locate Doyle was to locate his son, Declan, who Prentiss spent the better part of her post-Interpol life protecting. Morgan did find Declan. But Declan went missing shortly thereafter. The team didn't believe Doyle kidnapped Declan, but rather enemies of Doyle's did. Hotch decided that one person could have special insight into the case, and made a unilateral decision to bring her in much like the unilateral decision he made without the team's knowledge seven ...
